On the upper end there is the Triton Hotel and the Orchard Garden Hotel. Beyond that there are some Bed and Breakfasts/Inns that may be more reasonable. There is a hostel in San Francsico and staying in Oakland or Berkeley amy be more reasonable and you can use the BART Bay Area Rapid Transit (subway) from the airport to the city and over to Oakland/Berkeley. Marin County is more limited with a few Inns and B&Bs.
In Napa check out the Gaia Napa Valley Hotel & Spa or one of the Four Sisters Inns.
